So yesterday I began my first brew. I used the California Labs Liquid Ale Yeast. Unfortunately I didn't realize that I needed to remove the yeast from the fridge a couple hours prior to pitching it. I also didn't know I needed to shake it.

So when I went to pitch the yeast, there was a layer of liquid on top and dense (yeast?) on the bottom which would not come out of the bottle. In panic mode I filled the bottle with water and shook it up, then poured the rest into the fermenter.

Is this going to cause any issues? I checked today and the air-lock is bubbling.

If you've got chlorine in your water you might have killed a few yeast cells. And the temperature shock might have damaged a few more. Yeast, the slurry is the yeast that settles out so that is the most important part.
What you would normally want to do is bring it to room temperature and gently shake it to get everything floating again.
You might have introduced a miniscule amount of bacteria from the tap water not being sterilized, but compared to the number of yeast cells you should be fine.
