How most set their herms flow in at the top of the coil so it flows down through the HLT and out the bottom or vice versa.

It doesn't matter. The water in the HLT should be moving, either via stirring or by recirculating to avoid hot and cold spots, and it doesn't matter which direction the wort flows through the HLT.
 
The only reason I set my flow to enter at the top, was for draining. I use a three tier structure and I break my tri-clamp to vent and it drains my coil empty. As Yooper stated, the circulation of the water around the coil is important.
