I received my Auber order today and the temperature probe is slightly bent. The probe/sensor body is 2.5" in length with the actual temp probe being 1.75" long. The NPT only threads into my thermo-well halfway before I meet resistance with the side of the well, so the probe is in the kettle thermo-well at most 1". If I fill the whole well with the thermal grease will this be a problem or do you think I should get it swapped out for a new one.

I would say send it back. Probably excited to get started, but it looks like it's meant to go in all the way. And it should definitely not be bent.
 
A thermo well was never needed and is redundant with that type of setup but yeah since its bent that's likely your issue...I doubt they will give you a hard time with a replacement but you could always remind them that you could have bought the exact sensors for much less if you wanted to deal with this kind of stuff yourself.
 
One thing to make sure of - confirm that the threading of the probe matches the thread of the fitting. They may be the same diameter and pitch, but if one is streaight thread and one is pipe thread, it could cause a bottoming out issue like you're seeing.
