Ok,
My Belgian Abby Ale have been sitting in the fermeter for over a month now, it's probably closer to two (I've learned how to relax about it a bit more). I'll be taking an FG soon but there beer is clear at the top half of the fermenter and a bit more cloudy at the bottom. Will where I pull my FG beer from effect my reading?
I know I definitely don't want to stir it up (it's a good job Bob Marley didn't brew).

I wasn't taking notes at the time. I will do better next time.

Take it from anywhere. The gravity reading will be the same regardless of where it is taken from. If you're in a bucket, just drop the hydrometer in.
