After bottleing the NCBA clone it was cloudy. Now I see some settleing in the bottom of the bottle and the brew is clear. I guess this is normal?

To avoid this should I transfer from the secondary fermenter to a bottleing bucket then proceed to bottle?

That is normal. You probably will reduce sediment if you rack to a bottling bucket first, but you will not eliminate the sediment. Some of it is the yeast you need for carbonation.
