So I made a 6 gallon batch of beer and attached the blow off tube. But found I lost more beer then expected. Can I just replace what was lost (when bottling), or would that mess up the abv in the end? I am wondering what was lost, if I lost a lot of fermentable sugars during that process ?

I would say I lost anywhere from 1/2 gallon to 1/3. :(
 
You could add boiled and cooled water when you bottle but that will lower you ABV and water down the flavor. I wouldn't water it down, just calculate for the difference in priming sugar needed for the lower volume.
 
When using a blowoff, a liter or 2 of loss is pretty common. I would advise against adding anything to the beer at this point. If you add water, you are just watering down a perfectly good beer. If you add anything else, you will likely change the flavor. Just continue on with the process as usual. There is always going to be some loss in the process. You will still get 2+ cases of perfectly good beer.
