I dry hopped then put onto my keg and now when I pour myself a glass there is hop flakes in it. Is this normal. Or will it go away

If you rack hop particles into your keg you will certainly see them in your beer when you pull a pint. It will decrease as you drink the keg since it falls to the bottom with gravity.
 
I dry-hopped in primary recently, then racked directly to keg picking up some trub/hops in the process. My first couple of draws had some floaties, but disappeared by the fourth pint. The rest of the keg was fine.
 
I'm about to dry hop for the first time and I'm still unsure how to do it. I'll be racking to a 5g carboy and, from what I've read, I have two concerns. First, should I throw them in and let them swim or put them in a muslin bag? The bag obviously will keep the beer cleaner, but will they be a pain to get out of the narrow opening of the carboy? Secondly, how much should I worry about them--swimming or in a bag-- floating on top. Any recommendations on the best methods would be much appreciated.

Don't worry about putting them in a bag when dry hopping. Simply put them in your primary or rack on top of your hops in a secondary.

When it comes time to transfer to keg or bottling bucket, wrap a nylon bag around your racking cane and transfer. I never get hop particles even when dry hopping with pellets using this method.

I did a muslin bag around my auto-siphon's intake and it ended up getting really clogged. There are four oz. of dry hops I there after all. I'm worried I oxidized the beer because it was sucking so much air through. I eventually pulled the siphon out and removed the muslin. It worked fine then but a lot of sediment came through. I guess I'll know in a few weeks if I ruined it or not.
