So I have a 5 gallon batch I finished last night(IPA). I waited to pitch the yeast as I finished close to 2am this morning. I noticed that the wort seems to separating fairly quickly and has a trub line at the bottom of the fermenter.

My question is... Before I pitch the yeast, should I shake/mix the fermenter and mix everything back together or just leave it?

I would suggest stirring vigorously to aerate the wort prior to pitching. You really cant stir too hard or too much...just get plenty of sloshing and splashing going on to give the yeast sone O2. Then pitch if wort is ~70 F. ...of course, use a sanitized plastic spoon or mash paddle. If you dont have one, civer the carboy opening w plastic wrap and shake the heck out of it. Happy pitching!
