Last night I cooked up a batch of Imperial Blonde. I went to check on fermentation just a bit ago and the airlock is bubbling just fine. What is interesting is that the beer is in 3 layers.

I have it in a 6.5 Gallon Glass Carboy

I can clearly see the bottom layer (trub)
Then the beer has two other layers. One layer is pretty obviously a lighter shade that the other. The layers (not including the trub layer) are about equal in size.

Has anyone noticed this before?

Yes. That is because you have a layer of yeast mixed with your wort, a layer of wort without any yeast in it, and a layer of Trub.
 
It's happened to me with a few different yeast strains. Most are low flocculating yeast. Check the yeast you used and see what kind of flocculation is expected.
