The secondary is the clearing or bright tank. After primary fermentation, rack to a secondary where you add the spices. Usually the recipe will give you an indication of how long to leave it in the clearing carboy.
 
cfonnes is correct. The clearing process is the point that the yeast becomes less active and begin falling to the bottom of your fermentor. During this process is when some brewers will rack the beer to a secondary. Also, if you were going to do a fruit addition this would be the time you would add your fruit.
