If I need to split a batch into separate fermenters, will there be a difference between them?

For example, will the one filled from lower in the kettle be stronger or better?

Would it be best to try to rotate between filling the two to keep the character as close as possible?
 
There will always be differences...even Bud blends their beers. The beer in your boil kettle is well mixed from the boil. You will inevitably have minor differences in temperature, yeast pitching rates, oxygenation, headspace, etc that will slightly impact the final product. If you want them to be identical I would blend the finished product 50 50. But try them individually first there is a lot to be learned not to mention you can play with blending...who knows, maybe a 60 40 blend is perfect.
