Is there a step in cleaning hops before using them? After growing any bugs/dirt/bird poo/neem oil that might still have residue on them I would be hesitant to use unless there was some sort of cleaning process?

I think you are okay, I would try to use the ones that visually appear clean. The neem oil shouldn't be a problem unless you just sprayed them. I wouldn't wash them. Of course you should boil them in the wort, if you are dry hopping with these hops and they are noticeably dirty don't use them for that.

Do commercial brewers have any sort of cleaning process?...or am I drinking bird poo

just like it smells...delicious
