I've been using a plastic 5 gallon jug to ferment my beer but I was recently gifted a 6.5 gallon glass car boy. Will the extra head space in the 6.5 gallon carboy affect the fermentation process if I'm doing a 5 gallon batch?

You won't need a blow off tube as often with the extra head space. Well, not extra head space, the appropriate head space.
 
Right for a primary it works great and gives you the extra headspace usually needed to contend with vigorous primary fermentation. I use one all the time. For a secondary I step-down to a 5 gallon glass carboy or a PET Better Bottle. The less head space the better in that case. Many don't even use a secondary fermenter but I like to to reduce headspace and oxidation. I love glass for primary because I like to watch all the action plus it's easier to clean with a brush after I've racked off the beer. Cheers.
