I decided the bite the bullet and get a carboy heater and a temperature controller. I would much prefer the have the probe inside the carboy, but the only option I see is a Thermowell Stopper, which would not work with a blowoff tube. Do I have any other options?

EDIT: Just had an idea. I could probably just feed the temperature probe directly through the blowoff tube. Would that work?

Another option is to use one of these. The thermowell goes in the large opening and the blow off tube gets attached to the smaller one.

I use a large plastic zip tie around the base to keep it air tight.

A thermowell stopper is a better idea. It's clean and you don't need to worry about running your thermocouple wires through water.

Morebeer also sells one of those orange caps with the thermowell already installed.
