does it matter if its not used? what should I do with this?

If it is the speed control wire then yes it does matter. Some fans have a minimum PWM duty cycle and grounding it will cause the fan to stall, where it will continuously start and stop like what you are seeing. Other fans that don't have a minimum duty cycle will run at their lowest speed when tied directly to ground. The speed control wires have an internal pull up resistor in the fan so leaving the wire unconnected will let it run full speed.

Either way there is no need or reason to connect it to ground.
