Hi,
Holding the bottle should be fine..
Rubbing the markings would smear/remove the grease.
Cleanup with a paper towel, or rag.
I use Grease pencils on Carboys, food storage jars, etc.. quick and easy.
Have not used them on beer bottles, however I believe they should work fine.

Check you local Office Max / Staples, or hobby stores.
 
I use a Brother label maker. I print the name, abv, bottling date and stick it to the neck of each bottle. That tells me all I need to know. The labels stay on in cartons, the fridge, your hand, but peel off with hot soapy water. I also label the caps with permanent marker on the date they go in the fridge. You could use a simple code or batch number that way.
