After my water started to boil I added in the pre malt extract which I had been heating up for about 20 min while the water was boiling. But as soon as I put it all in my wort wont boil. Should I put the lid on even though i know it's not recommended?
 
and how often should I stir? Is their repercussions to overly stirring?
 
It stopped boiling because you added the extract. The extract's colder than the water, so the temperature needs to come back up. Either that or you were boiling right on the high end of your stove's capacity, and now you've just barely gone over. Though that seems unlikely.

You can put the lid on until it boils, but doing so will increase the likelihood of a boilover. As long as you do the actual boil without a lid, it should be fine.

And no problems with stirring. It can help prevent boilovers
