We just bottled our first IPA which was dry hopped for about 4 days with some pellet hops, right into the fermenter.

Unfortunately when we siphoned it into the bottling bucket we picked up quite a bit of hop residue and most of that made it into the bottles (to the point that it clogged our bottle filler a few times).

Will the beer be okay being in contact with the hops for 2 weeks while it carbonates?

Is there anything we can do to prevent this in the future?

You run a chance of grassy or vegetal flavors but I wouldn't stress about it. I use whole hops in a bag to prevent that, but I also dry hop in a keg so easier to get them out. I would try putting them in a bag. If you have the ability you could also cold crash to clear.

Be careful opening them - hop debris in the bottles can lead to gushers. Get them good and cold for at least 2-3 days and open them in the sink.
