Aeration in Siphon Tube

Just bottled my first batch Monday. I read aeration is to be avoided after the primary fermentation. But when I bottled, air kept getting into the siphon tube and would go into the bottle as it was filling.

Will this reduce/halt carbonation?

It won't affect carbonation at all. It can possibly cause oxidation, but it's a very low risk in the siphon tube.
 
I used to have that issue with my autosiphon. The flexible tube would leak right at the racking cane connection. Now I use a rubber band wound tightly around the connection....no more leaks.
