I am using 1 gallon carboys without much head space so I thought using 2 foot blowoffs would be long enough to prevent water sucking into the carboy... I was wrong. It looks like each carboy sucked up about 1/4 cup.

I put a few drops of iodine in the water to sanitize it, is my beer ruined? Could the water have become dirty in 12 hours? I am pretty angry. I didn't use S airlocks because they are too tall to fit in my fridge.

While this is not ideal, it is also very common to get suck back like that when cold crashing.
The addition of iodine pretty much kills all stuff in the water anyways.
And after 12 hrs, it will still be actively preventing microorganisms from growing.
The small amount of iodine, diluted in the the small amount of water that got into your beer should pose no real problems.

Only thing to do is wait and see ......
The alcohol and pH of the beer is also not conducive to the growth of critters too.

I don't think 1/4 cup of sanitized water is going to pose any real concerns. As the previous poster said, beer is not the most hospitable environment for critters. I think it is especially the case during active fermentation, as the pH is dropping and alcohol levels are increasing and there is a huge culture of yeast actively gobbling up all the nutrients.
