To make a long story short, I brewed a pumpkin ale this weekend and ended mashing for about 2 hours. Is that going to somehow harm the beer?

If it starts to ferment on it's own, you've mashed too long. :)

A longer mash will result in higher conversion and a more fermentable wort. That may or may not be desirable for any given batch. At least to my tastebuds, I don't think that would harm a pumpkin ale.
