I made a 3 liter bottle keg set up but i am not sure how to carbonate it with out getting to much CO2. Any of you guys have experience doing this or anything similar.

Just carb it like you would any keg: keep the CO2 at your desired psi for the carb level you want and the temp the bottle is at.

IOW, if you want 2.5 vols of carbonation and the bottle is sitting at 72°F, then hook up the CO2 at around 30psi for 10 days and let it force carb.

If you move your bottle to a colder location and can keep it around 38°F, you can then set the CO2 to around 11psi and get the same 2.5 vols of carbonation in about 7 days.

You can use this chart to calculate the pressure needed to force carb to a desired level/temp combination:
