Well, at the moment I only have 5ltr worth of cappable beer bottles for my current batch. It's a harvest larger and was in primary for two weeks on Monday. So I syphoned 5ltr out of the primary into bottles and put the lid and airlock back on the remaining 15ltr in the primary.

How long will it be safe to leave it in there do you think? I still hear a bubble in the airlock every half an hour or so.

If it is at an appropriately cool temperature, two more weeks is no problem (assuming that you were really careful about sanitization when you racked the first set of bottles). Some people don't even bother racking to a secondary before they lager their brew.
