I would like to try washing my yeast using the method on the wiki after the current batch is finished in the primary, but im a little worried about some of the hop sludge on the bottom from the pellet hops I used.

I'm assuming that putting the jars of water will stir things up a bit in the fermenter, but will these hops layered on the bottom have any impact?

That's the point of washing the yeast, to clean out the hopgunk , trub and and everything else. You do it a couple times, decanting the gunk until you get only a couple layers.

All our beers have hops in it, and many of us wash our yeast, yours is really no different. You just have noob nerves. :D
