I just racked my beer into secondary fermentation and i still have a decent amount of room in the carboy...do i top it off with fresh clean water to the neck or leave it be?
 
It's less bad than adding fresh water, which has lots of oxygen in it.

One idea is to sanitize marbles to fill the space, but at thus point I might just leave it. The question is whether fiddling brings more oxygen in contact with your beer than just having a bit of air in the carboy.
 
Chances are there is still fermentation going on and the space will be replaced by CO2. Or if you have some CO2 laying around shoot a burst into the top to displace the O2.

Do NOT add more water.
