I bottled my second batch today and before I put it in the bottle bucket I gave it a stir so it would create a wirlpool affect and all the hops and stuff would go to the center of the bucket, then I would siphon from the outter side of the bucket. Is this ok to do or should I not stir it first..? It was very cloudy when I was bottleing. Im sure it was just all the stuff not settled from when I stirred it.. Will it be ok..?? Is there anyway to strain the wort before you put it in to the fermenting bucket or do you actually want all that stuff in the wort to give it flavor for the 3 weeks that it ferments.. I dont know..? Just questions..

Well, I would say that stirring is a very bad idea. You probably didn't aerate (oxidize) the beer but the risk would be there. I just cringe to think that all of the "stuff" that formed the trub in the beer got whirlpooled up again into the beer. You wait 2-3 weeks for that stuff to settle out, so you definitely don't want to stir it up again!

I like to move my fermenter to my racking place the night before I bottle, because it'll give the beer time to resettle from the move to my kitchen island. Then, I gently siphon from above the trub into the bottling bucket. There is a little black piece on the end of the racking cane that helps screen the beer so you don't suck up chunks of hops debris or trub. With careful racking, you can siphon only clear beer off of the trub.

If you did suck up tons of yeast and stuff, it'll still settle out in the bottles eventually. Just pour your beer carefully when you go to drink it, and leave the trub and junk in the bottle.
 
Will the beer still taste ok after it sits in the bottle for 3 weeks and all that Stuff settles in the bottle, or did I ruin my beer..?? I will NEVER stir it again.. I dont think I stirred my first batch, I dont know what I was thinking....

It should settle out again if you don't move the bottles around too much.

It should taste fine.
 
also Im not sure if you are using bottling bucket but if you aren't I recommend one, it makes it much easier to leave trub in the fermenter and keep it out of your bottles.

Your idea for whirlpooling makes sense just not in this phase of the brewing process, try it after you chill the wort and before you siphon into the ferementer, you can leave a large amount of trub in the boil kettle then. try this link to read more about it.

I agree with Yooper on bringing your fermenter the night before the bottling process to let anything that got shaken or out of place during the move to settle again. Just be careful when you pour your beers and enjoy!
