So with the new set up I'm planning on this....
1. Boil up on the main floor kitchen.
2. Take fermenter down to very nasty basement.
3. Bring fermenter back upstairs to put into a secondary(when needed)
4. Bring fermenter back upstairs to bottle

I don't want to bottle or anything down in the basement. So my question is how long should I let the fermenter sit after I bring it back upstairs before I rack or bottle?

We all do it, every time we bottle. None of us have managed carboy levitiation yet. ;)

It will all be settled back down in a few minutes after. You don't need to sweat it.

If you really want everything to settle back out, a few hours is usually plenty. If it's a highly flocculate yeast, a few minutes. Don't over think it.

I move it to the bottling area (kitchen) before I start to sanitize equipment and bottles. That's usually enough time for it to settle.

Just make that the first thing you do on bottling day. I put a T-shirt over my carboy just to keep it covered while it's sitting there.
