I want to add fruit to beer, I found advices telling I should add them to secondary. Is primary just the main jar and is secondary the empty one waiting for beer to get siphoned into? If so does the advice mean I should not let the fruit ferment?

If you want to tell me your vision about it go ahead. I'm about to add Mango fruit to beer, first I let the fruit ripen for days, then I freeze it and later when i got beer fermenting im going to add it there in my vision atleast.

Yes, the secondary is another container. The ferment will start again with the sugars from the fruit, the beer still contains yeast. I do not know if your frozen mango will contain wild yeast or other things that might infect your beer. You can cook the fruit and cool it to prevent contamination.
