So this is my setup...inkbird 308 controller set to 38F with a 3deg differential. Temperature probe is strapped to a 1L plastic bottle of water insulated from the air by about 1in of foam.

If I pour 2 pints, measure the second pint's temp...its like 46-48F, even after the keg has sat for a week in the kegerator.

Sould I really expect it to be a ~10F difference from the 1L bottle to the keg?
 
After a week it's unlikely there's a 10°F delta between keg and bottle. More likely the beer is chilling things like line, shank, faucet and glass on the way to your lips :) In which case an 8-10°F rise isn't out of line.

Indeed, when I was checking such things long ago, I typically saw a 6-8°F differential between what I set my keezer controller to and what was in my glass - though admittedly that was on a "first pour", which was my particular interest.

If your kegerator has a tower, is it insulated, and perhaps cooled? And do you have a small fan inside the kegerator keeping the air stirred up? Might help, though that's more important for keezers, I suspect...

That’s why I was surprised that much difference on the second pour. Like I poured two at once.

Yes the tower is insulated, has a small fan with tube blowing air up there. And there’s another fan in the main case circulating air.
