So the other day on my RIMS BIAB rig, the wort stopped flowing because the bag had clogged the intake tube. The thing is, I could not tell just by looking at the silicon tubing. Next time I will take greater care to keep the bag off of the intake tube, but is there anything that I can put inline or elsewhere to let me know when this happens?

If you are using a RIMS tube, the easiest and non-invasive solution would be to put a simple bimetal thermostat (that cuts at 80-90C) on the tube. Let it cut the control signal the heater if possible (and not the actual power).
Other than that there are such things as flow switches that are stainless that can be had pretty cheaply on ebay. If they work or not with sticky wort, I have no idea.

It sounds like you were there watching. How about a sight glass inline with the tubing?

I don't don't have a RIMS system, but I can tell by the way the pump noise changes.
