Fermentation will stir things up nicely (and the sugars present will naturally diffuse to consistency anyway even without fermentation, insert lecture on thermodynamics here).

What you're likely seeing is break material (proteins and such) settling out in the fermenter. They'll get stirred up again during fermentation, but will settle back to the bottom once fermentation finishes.

Looks like you will soon have beer. Enjoy! I freaked about this same thing once and the beer turned out awesome.
 
you did aerate?? If not, do it now and problem solved, not that its a problem
