I want to make a 2.5 gal. batch but only have 5 gal. & 6.5 gal. glass carboys for fermenting?
Is there a problem doing this or should I purchase something smaller to do the fermenting in?

There is no problem doing this. I only brew 3.5 gallon batches and use a standard "ale pail" for fermentation. Works just fine.
 
Works just fine, properly sanitize all your equipment and you're good to go. I do 1-2 gallon batches in 5 and 6.5 gallon carboys all the time, the only downside is it takes up my larger fermenters.
 
Doing 2.5gl batches in 5gl buckets is the only way I brew for now. However, when I bulk age or secondary, I move it to a vessel with less headspace.
 
Doing 2 gallons of cider in a 5 gal carboy now. Works fine. Se my other threads for pics.
