Is there any reason to keep a carboy secondary in a dark space or cover it, if the fermenting is already finished?
 
If it is exposed to sunlight or continuous artificial light, for sure. If in a closet or basement w/ little light then no.
 
Yes keep it cover with an airlock and yes keep it dark. Light and oxygen are now your beer's enemies:mug:
 
As others have said, light and O2 will skunk/stale your beer. More importantly (in my mind) is the fact that if you don't cover your carboy, you're likely to get some wild yeast (may not do too much since fermentation is complete) or bacteria which will make your day much worse.
