Here are a couple places to consider - not brew pubs but all are pretty close to or in downtown (Center City, in the local language). I like using Yelp for these - anyone can say anything on their web site:
Northern Liberties:

And one in Northeast Philly, not near Center City but very good if you're up that way.:

And here's a place out in Malvern that's very good - better, I think then the reviews, and if you arer all the way out there, you don't have a lot of close options:
