Can my Copper Wort Chiller be in the whole boil?

I recently added an Ss pick up tube to my keggle now my copper wort chiller doesn't reach all the way to the bottom. Can I place mu copper in before boil then attach the Ss tube to the bulk head between the copper chiller and boil for an hour with it in there? I usually add it with 15 left but then the Ss tubes in the way. Thoughts? Ideas? Thanks.
