bottle head space affect carbonation? (beer gun)

I used the blichmann beergun for the first time today, and really did not fill all the way in the bottles, ( 2-3 inches). For the record I am using "oxygen absorbing caps". Just worried that air space will kill any c02?

Paranoid, because these will be sold to customers, retail. Thanks for any help.
