I'm frustrated. After my flame-out and racking into my carboy, the trub from the hops probably removed a 3/4s a gallon of my IPA after running my wort through a filter into a 5 gallon carboy.

What's the solution? Next time should I tell BeerSmith I'm making 6 gallons of an IPA as I'm clearly going to be reduced by a gallon of my volume due to trub??

Ahh, yes. IPA's typically use a large volume of hops and the hops love to suck up wort. So, you can take 4.25 gallons in you fermenter or do as you suggested: Make a larger batch to compensate for the hop absorption. I do the latter.
