The welder did NOT put water in the keg before cutting out the lid, so I have pitting in the bottom. Is there any reason that this will be more than an annoyance?

Shouldn't be, If you have pits I'd suggest letting some sanitizer sit in it before you start but if it's a boil keg shouldn't be an issue
