I brewed two batches of 5 barrel pale ale (a week apart) the second batch is now on its 6th day in the primary and still fermenting. The first batch is dry hopping in a secondary. The first batch finished fermenting 3 days after being out in the primary. It is also quit a bit darker. Any reasons for this?
 
no clue without know about your grain bill and process. did you check the beer with a hydrometer for 3 consecutive days, or how do you know it was finished fermenting?
 
Well it was still bubbling put the krausen ring was settled. The second batch still has its ring on top. It was an extract kit.
 
The one on the left is the first batch in the secondary dry hopping it was a little lighter before I added the hops. It started out the same color as the one on the right. That's day 6 of fermenting on the right.

fermenting beer has yeast in suspension so the color will be different than a beer that is finished or near finished. it's best to check your gravity with a hydrometer rather than looking at bubbles, or krausen, the beer on the left may or may not be at FG yet the hydrometer would tell you for sure. also it won't hurt your beer to leave it on the yeast for more than 3 days.
