Am doing an experimental batch this weekend. I wanted to know if it is ok to do a 2.5 gallon batch in a 6 gallon Carboy ?

Should be fine. The only downside I can think of is that you might end up leaving a significant percentage of the batch in the carboy when you rack.
 
Doing a small batch in a larger carboy is fine. I would not want to do any extended aging in such a large carboy due to all the headspace and the possibility of oxygen pick-up, but for a fermentation and a week or two conditioning, you should be fine.
