I was thinking of making a stout this weekend with 1 cup of molasses and then add vanilla beans to the secondary. Is it a bad idea to use both? Will it affect the flavor? Should I just do one or the other? Just wondering if anyone has done this and if so how did it turn out?

I tried this once, and it is a great idea! I used WAY too much molasses, so it came out very, very sweet. I think a cup is about the right amount for 5 gallons.

I hear constantly from brewers who use molasses that it gets overpowering VERY quickly. I'd start off wit half as much as you think you need, then add more after a post-fermentation taste test as needed.
