I just ordered a midwest cherry wheat extract kit. It comes with cherry extract for the cherry flavor. I was thinking about not using the cherry extract and using real cherries. Would this be a mistake? How would I go about it? Should I put cherries in my secondary?

Definitely put cherries in the secondary.Pit them first. I've created two cherry wheats from local cherries both times I used 5# and it didn't provide enough cherry flavor so I ended up using 2oz of extract at bottling time.
 
So you just put them and put them in before you transfer your wort to the secondary? And should I use sour or sweet cherries? Any recommendations?
 
Yea I shoved them in the carboy prior to racking.

I believe the cherries I have are just sweet cherries. I also tried puree'ing the cherries second time to hopefully impart more flavor with no luck.

I would go with whatever cherries you like!
