I'm thinking about flying into San Fransisco to pick up a car in San Jose. Is there any transportation between the two cities?

SFO to BART to CALTRAIN to shuttle to SJO. If you do you can stop at brewpubs in Burlingame(Steelhead), Palo Alto(Gordon Biersch), Mountain View(Tied House) and Sunnyvale(Firehouse), all within five minutes walk of the train.

Yeah Amtrak is what I had in mind. I did not know if there is one.

Those airports are only about 40 miles apart. I would be surprised if there wasn't an airport shuttle available that would take you from airport to airport.

Change of plans. We are going to fly into San Jose, pick up the car then go on to San Fran. Flight plans made it easier than first thought.

No, not SJO... SJC.
And it would be "easier" to take BART to CalTrain in Mountain View, transfer to VTA light rail, then take the bus from the airport stop to the terminal. It would take forever, though...
