I'm trying my first lager. After 16 days in the primary (recipe called for 2 weeks) I racked into the secondary and brought the temperature down from 50 deg to 40 to lager. The beer is already getting pretty clear but after a couple days there's a good 1-2" of yeast in the bottom of the carboy. I was thinking most of the yeast would be left in the primary. The recipe calls for 7 weeks lager time. Do I just leave that yeast there the whole time or do I need to rack the beer again and clean it out?

More details:
Recipe: Plzenske Pivo from John J. Palmer - How to Brew
Yeast: WLP800 Pilsner Lager
Starter: 2 qt
OG: 1.048
Gravity at transfer to secondary: 1.016
FG is supposed to be 1.011

Leave it. By the time you're finished lagering, it will be a nice compact layer.
Although, I will say that I don't rack for lagering until I'm sure I'm at FG. You probably have a bit more yeast than expected because you racked a little early.

OK, thanks for the reply. Would it make sense to bring the secondary back up to 50 deg for a few days to let it finish?

I wouldn't. Let the yeast sleep. You do not have enough yeast in the secondary to do any good. What is your FG at this point. And, BTW, Congrats on your first Lager!!! :mug:
