For one of my recent batches which is an Irish cream ale, the secondary fermentation took place in one carboy for a week before I switched it to a different carboy for a second week, leaving behind the yeast at the bottom. Will this have any negative effect on the beer?
 
As I understood, you did a secondary in two carboys, each of them for a week.
If you were careful with sanitation and prevent oxidation I don't see problem with it.
