I had to put individual amounts of sugar in each of my bottles, dont ask why, and Im wondering if I need to shake it up or just it sit?

Forgot to add the priming sugar? ;)

I don't know if there is correct answer, but I don't see how gently shaking the bottles would hurt and it would probably help to get the sugar in solution.
 
I think if you shake it, you will risk oxidation. I would just let it sit or gently swirl the bottles.
