I have a stainless steel stone diffusion stone that has a small bit of surface rust on it. I got the stone in the Oxygenator kit and I've used it once.
Is it normal for these stones to rust even if they are stainless?
 
Are you positive it's all stainless? I've been using mine for a while and haven't had any issues - gotta boil the hell out of it to get it clean though - 15 min or so...

I'd contact the manufacturer and try to get a replacement - where did you buy it from?
 
Stainless steel is a misnomer. The more correct term is corrosion resistant steel: Stainless steel - Wikipedia, the free encyclopedia
Any number of seemingly innocent things can cause stainless to rust. You didn't by any chance dunk it in bleach or take steel wool to it did you? Even sitting partially submerged in chlorinated or salt water can cause corrosion. Try a vinegar soak to restore the oxide layer which gives the steel its corrosion resistance.

The only thing the stone has been in is wort or water.
I contact Liquid Bread so I'll wait to hear from them.

I may try the vinegar soak if I don't hear from them in a few days.

I received a replacement stone from Liquid Bread. They examined the stone I sent back and stated it was not rust but a discoloration of the stone from exposure of spots of heat during the boiling process.
They are going to change the product documentation to make sure the stone is stirred why being boiled to prevent discoloration.
They also noted that the discoloration would not effect performance or cause an infection.
