I've had a sort of long running experiment with whirlfloc.
After a bunch of my own brews, as well as results from a local homebrew shop that does brewing classes on premises (50+ brews on this), we tried something I had read about and seems to work very, very well.
Whirlfloc works better when use in the last 5 minutes of the boil. We tried 15 minutes, 10 minutes and 5 minutes from the end. 5 gave the best cold break coagulation. 15 minutes seems to denature it nearly completely. 10 is better, but 5 gave the best results as far as still having the boil going on to agitate/combine it with the wort but not denture it to the point that it doesn't work.
