So being a newbie still to homebrewing, I tried out Star San for the first time by soaking my bottles in the solution overnight and then I let my bottles dry upside down, however, when I went to pour the beer in them I saw the beer foam up like soap, of course I stopped bottling immediately and these out that bottle of beer. My question is: Will the Star San affect the beer? I know it says that it is okay to let the equipment air dry on the directions but this seems like a huge problem.

The StarSan won't affect the beer and there's even a popular alliterative saying regarding StarSan; don't fear the foam. However, the foam was likely just CO2 coming out of solution due to the agitation caused by the airspace in the tube coming off the bottling bucket. Once this clears, though, there will be very little foam and it's nothing to worry about anyway. I didn't quite get what you did with the beer that foamed up when you attempted to bottle since you said, "...and these out that bottle of beer." I'm assuming, though, that you discarded said beer, which would be unfortunate since it was almost certainly perfectly fine.

+1. Don't fear the foam. I hear yeast can actually use Star San as food. The bubbles that come out of the bottle are perfectly fine. It is a no rinse sanitizer thus there isn't any hard in having a small amount in the bottles as long as you make the mixture correctly and let the bulk of it out of the bottles.

Starsan is only effective when it is wet. One minute of contact time is all that is needed to sanitize.

Pouring your beer into the bottles will introduce oxygen and oxidize your beer. Purchase a bottling wand to attach to the spigot on your bottling bucket. The wand will fill your bottle from the bottom up. Starsan foam left in the bottle will be pushed out by the rising beer. The wand leaves the perfect headspace every time.

Taste the Starsan solution. Remember solution not full strength. Pretty much tastes like nothing.

Soaking overnight is not necessary, look up the contact time for Star San. Also, remember that it is a sanitizer, not a cleaner. If you're soaking because the bottles are dirty, Star San is not the right product.

As far as the foam goes, I'm in the "don't fear the foam camp". Look up some if the pics of "foam snakes" when people are kegging and you'll see how normal it is.
