Is this normal? It's happened in the last 2 brews.

Will this affect the hop character?

It's a 6 gallon carboy filled about 5.5 gallons worth of wort.
 
That's normal. If they're hops from the boil, the alpha acids have already been extracted into the wort, so nothing will be lost by their absence.

You should make an attempt to strain as many solids as possible out of the wort when you transfer from the brew kettle to the fermenter. I use a nylon hop sack (5 gallon nylon paint strainer bag from HD actually) for all my boil hops, which I think works great!
 
I too use a nylon mesh bag fashioned onto a DIY Hop Spider when adding hops to the boil. You would be amazed at how much "sludge" only one ounce of hops pellets can generate. I also use one of those mesh garment bags when dry hopping. It keeps a lot of gunk out of the trub which helps if you are harvesting/washing yeast.
